In the file, see the function Catalog / Attach name to entity. Some of the waterlines show up in red. These are marked by the system to be cutting objects. (not sure why all are not marked, depends on how you built these I guess.) Anyway, in the step export there are filters. Cutting objects are by default not checked. They will not be exported. This explains the missing data. The simple solution then is to check this box when creating your step file. Then all solids will export, cutting object or not.
